My list of routes crossed in 2 or more locations is not too long for me, but it might be for some other people. You don't have to list everything with 2 or more if it's too long.

4 or more locations: None. However, I have traveled 6 discontinuous segments of US 1 and US 3, and 5 discontinuous segments of US 202.

3 locations:

US 9: Berkshire Connector, NJ 495, I-95
MA/NH 13: MA 2, Meetinghouse Hill Rd. (Brookline NH, there's a covered bridge right there), I-89 (in NH)
MA 30: I-495, Mass Pike, I-95/MA 128
MA/CT 83: Rotary in the center of East Longmeadow MA, I-91/US 5 (endpoint; in MA), I-84 (in CT). At least I don't think I have traveled any of MA 83.

2 locations:

I-190 (MA): I-290 (one endpoint), MA 2 (other endpoint)
US 7: Mass Pike, I-95
US 17: Florida's Turnpike, FL 528
US 44: I-84, I-395
CT 2: CT 15, I-395
CT/MA 8: Mass Pike, I-95 (in CT; endpoint)
GA 140: I-85, GA 141
MA/NY 23: Mass Pike, I-88 (in NY)
MA 31: Mass Pike, MA 2
MA 53: MA 3A (northern terminus), MA 228; unlike most, these are both surface roads
MA 70: MA 2 (endpoint), I-290
MA 101: MA 2, MA 140
MA 117: I-495, I-95/MA 128
MA/NH 119: I-495 (in MA), NH 12
MA 122A: Mass Pike, I-290
MA 146: Mass Pike, I-290 (endpoint)
NH 33: I-95, NH 108 (endpoint; it's a rotary, but I don't consider myself as having traveled any of NH 33)
NH 84: I-95, NH 150 (endpoint)
NH 85: NH 27/111A, NH 108 (again, both surface roads)
NH 152: NH 125, NH 155 (again, both surface roads)

This list would greatly increase if I included my Amtrak trip across the country.

I think my winner at 4 crossings is US 60 (once on I-10, twice on I-35, once on US 61).

Forgot that I-10 duplexes with 60 through Phoenix, so this isn't the winner.

CA 223 in three locations; CA 99, CA 58, and I-5.  Oddly I've just never been on a single piece of the route at all despite having extensively explored the Southern Sierras.

I believe my winner is US 68, from the year I drove to Tennessee. Both of its exits from I-24 and in Hopkinsville, KY. I believe it's possible I-72 matches it, but I don't specifically remember my route around Jacksonville, IL the time I was there.
MORE FUN THAN HUMANLY THOUGHT POSSIBLE

I-264 and I-265 around Louisville come to mind from two weeks ago. I-69 would be another, if you count discontiguous pieces as the same route.

Takumi's comment prompted me to look up VA-360. It qualifies.

Does it have to be on roads? If not, Madrid's inner beltway, M-30, is the winner. I've crossed it while riding several metro lines, on a railway, and even on a gondola lift, in addition to the start of A-42 (the only place I've crossed it on a road) for a total of 8 places, and I've never been on it.

Counting only road crossings, the winner is A-3, which I've crossed in three places. Two of them near Madrid, the other near Valencia. Overall I have crossed it in four places (including a high-speed railway right by one of the road crossings near Madrid).
Supporter of the construction of several running gags, including I-366 with a speed limit of 85 mph (137 km/h) and the Hypotenuse.

Please note that I may mention "invalid" FM channels, i.e. ending in an even number or down to 87.5. These are valid in Europe.

Well this is certainly not going to be complete, but I'll do my best. I'm also limiting it to roads I have actually driven on (eg. not something my parents were driving on while I was a passenger).

3 Times
OR-216: US-26, US-197, US-97 (and I am only like 90% sure I have driven on that section of 97 myself, though I'm sure enough to put it here)

OR-6: US-26, US-101
OR-8: US-26, OR-217
UT-13: I-15/I-84 (x2)

OR-27: US-20, US-26
ID-46: US-20, I-84

ID-78: ID-55, I-84

OR-212: US-26, I-205

Easy winner for me is VA-40, with crossings at VA-8, US-220, US-29, I-85, VA-35, US-460, and VA-10, but no actual mileage.

US 283:  at US 87, I-20, US 287, I-40, US 54, I-70, and I-80.

This is a fun challenge, makes me think a little bit. I'm going to say WIS 60, which I've crossed on I-39, US 151, CTH P west of Hartford, I-41, and I-43.

Routes that I've crossed 4 times include US 80 (I-635 TX, I-55, I-475 GA, and I-75), WIS 33 (I-39, US 151, I-41, and I-43) and WIS 73 (I-39 and US 151 3 times in Columbus. A little cheap, I admit)

US 202: 5 times. From I-84 and I-287.

I believe that still only counts for two crossings, though. The OP could confirm.

5 times. It's the number of locations that matters, not the number of routes.

So, pardon my stupidity here, do those routes cross US 202 multiple times each?

Yes, although it is likely disqualified due to the I-84/US 202 overlap.

I don't think I've been on US 321, but I've crossed it in six places:
- US 78 in Denmark, SC
- I-26 near Columbia, SC
- I-20 near Columbia, SC
- I-85 in Gastonia, NC
- I-26 in Johnson City, TN
- I-75 in Lenoir City, TN
