Put something together for the history of CA 54:

"California State Route 54 is an 11-mile discontinuous State Highway located in the San Diego area.  The western segment of California State Route 54 between Interstate 5 and California State Route 125 is aligned over the Filipino American Highway (formerly the South Bay Freeway).  The eastern portion of California State Route 54 exists as a surface highway between California State Route 94 and the southern city limit of El Cajon.  Prior to 1999 California State Route 54 passed through El Cajon via Jamacha Road and 2nd Street where it terminated at Interstate 8.  Much of the unconstructed 5-mile segment of California State Route 54 between California State Route 125 and California State Route 94 follows the general corridor of San Diego County Route S17 on Jamacha Boulevard."

This is a cool one on the history of the South Bay Freeway given that it was supposed to have a gap filled until it wasn't viable.  This has to be one of San Diego's freeway gaps.

54 does have a gap as a state highway, but the freeway segment is contiguous (5 to 125).

Besides that, there are only a few unbuilt freeways in the San Diego area:
https://www.gribblenation.org/2020/04/paper-highways-of-san-diego-unbuilt.html

The proposed section of 905 west of I-5, to Border Field State Park (for a border crossing that will likely never be built)

https://cahighways.org/ROUTE905.html

canceled Route 171 from I-5 at the Pershing Drive interchange, through Switzer Canyon to the 805/15 interchange, a somewhat redundant alternate to just simply using 15 and 94: https://cahighways.org/ROUTE171.html

canceled Route 157, from I-805 just south of Route 94 southeast to the 54/125 junction.  The one vestige of this is the configuration of 54/125 where 125 exits off itself:
https://cahighways.org/ROUTE157.html

And Route 252, which is well known for the only portion of it that was ever built (the 43rd Street exit off of 805)

I note that Google and Bing both still show Jamacha Blvd as CA-54, while it's actually signed as CR-S17. Google shows that too, at some zoom levels, but Bing doesn't appear to know what a signed county route is in California.

I had always been puzzled by the extra overpass on 54 in the interchange with 125. As you take the SB 125 ramp to stay on 125, you can see a roadbed between 125 and 54. It's not a leftover from some older road. But it occurs to me that they perhaps were thinking of extending the 54 freeway alongside the Sweetwater Reservoir, all the way up to 94. They could have been planning to give it a separate ramp from WB 54 to SB 125, separate from the existing ramp.

Looking at Google Maps, the overhead view shows an apparent right of way that isn't built upon between the 125/54 junction and the Lakeview Manor Motor Lodge:

Not sure though when the freeway adoption for that area was rescinded.

I think pderocco is referring to this:  https://goo.gl/maps/74h9gTiogFFGc7GQ9  where there's a graded alignment that goes through/under the 54 overhead.  It does look like it was supposed to be a ramp of some kind because you can see the left side pavement flare and then end on the real ramp and there are drainage inlets visible where the phantom ramp would go.  https://www.google.com/maps/place/Chula+Vista,+CA/@32.693795,-117.0156655,64m/data=!3m1!1e3!4m6!3m5!1s0x80d94e4565c3aacf:0x46ccb8734b8f2bd3!8m2!3d32.6400541!4d-117.0841955!16zL20vMHI0eGY

I'm sure there's a story that would clear this up out there somewhere . . .
