Whatever the NY reference route is that links NY-22 to VT-17 on the south end of Lake Champlain.
Countless Minnesota 8xx and 9xx routes. Particularly 801A (connecting U.S. 169 to MN-13 at Savage) and 952A (South Robert Street in St. Paul). In fact, since Minnesota routes that terminate at interstates technically end in the midpoint of the over- or underpass, all the connectors to the far ramps are 8xx routes.
CA-51 in Sacramento. U.S. 52 from St. Paul to where it exits in North Dakota. Probably the longest, U.S. 85 from Fountain CO to the NM-TX border. U.S. 87 across Colorado.

There are several that continue through the interchange to the far end. MN 4, MN 16, and MN 251 come to mind.
As for the OP, I have too many to count. Besides what the "other Steve" mentioned for Minnesota, there are numerous ones in both Maryland and Mississippi (MS 992 in Picayune, as an example).
Several. PA 300 and VA 90003 come to mind.
Off the top of my head, I can think of Virginia's 302, 90003, 90004, and 90005; Florida's 91; New Jersey's 700 and 444; New York's I-478 and I-878; Maryland's I-595; and formerly DC's I-695, although that number is now partially posted (I think "partially" is a fair description because its posting is at best haphazard).
I'm not familiar with New York's reference route thing and so I don't know the numbers for the Belt Parkway and various other such routes.
Gobs of them in Kentucky. Not every numbered state route is signed.
And more than a few in West Virginia and Virginia as well. You won't see any signs for WV 6 or WV 101, or VA 283.

This is actually a signed route now. NY-185.
I drive Hidden US 169 in Kansas frequently.
I've probably driven other hidden US routes without even realizing it.
I've driven part of Hidden I-444, but I didn't know about it until later.
GA 401-425, hidden in interstates
Not something I keep explicit track of, but I've certainly been on plenty of unsigned routes in PA, NY, and CT.
I accidentally clinched hidden I-124 in TN once. That is to say, I did not realize when I drove it that it was an interstate.
I've been on a good deal of unsigned routes in Nevada, since several state routes in urban areas are notorious for not being well signed. SR 171 (the McCarran Airport connector to I-215) is the only freeway-grade state highway in Nevada, and also isn't signed.

Same here. I've been on almost all the parkways in the New York City area. Then, there's the southern section of the New Jersey Turnpike (NJ 700). In Connecticut, there's the Milford Parkway (SR 796), the Sherwood Island Connector (SSR 476), and the Hammonasset Connector (SSR 476). There's probably a few others I'm not thinking of.

I don't really think 171 needs to be signed. at airports (where lots of out-of-towners congregate), I think a system of fewer signs is the way to go. to add 171 to the mix of 215, 515, etc is just asking to overwhelm motorists.
Maryland: I-495X, I-595, and presumably lots of letter-suffixed inventory routes
California: I-305
Florida: SR 400
New Jersey: 444, 446, and 700
Virginia: 402, 420, and various routes in Arlington County and incorporated areas to which the state assigns inventory numbers. It's probably cheating to mention 90004 and 90005, although I've been on both of those.
DC: I-695 before it was signed
Oh geez, somehow I spaced out and forgot all about NJ 444 and 700! I've driven those, too (though only part of NJ 444), as have many people on here. To be honest, the only hidden route designations I usually pay attention to are the ones that I don't think should be hidden, which are usually portions of US routes that are conveniently left unsigned.
Edit: I also forgot NJ 446--the one measly time I've driven it! Although I do remember the date: 7/7/2007 (there was a riveting discussion on the radio at the time, about how some people thought it was lucky and other people thought it was just another day).

Also, all 2-digit interstates in Alabama are internally coded as AL-6xx (610, 620, 659, 665, and 685). I'm not sure if there are internal codes for the 3-digit routes in the state (165, 359, 459, 565 and 759), or what the future codings are for I-22, the proposed I-422 or the eventually-designated I-685.
