Apparently, there was a proposal to redesignate free I-90 in Albany as I-88, but they never did anything with it.

Nope. No mention of the existing I-990.
But on the subject of the Berkshire Spur, there was once a proposal to build a loop route from the Thruway at Exit 25 (I-890) south and east, passing west of Westmere and Slingerlands, connecting back to the Thruway at the Berkshire Spur. That would have easily solved the question of what to number the spur (the whole shebang could've become I-890).
I think Interstate 90 should have gone that way to begin with. The current 90 should have been a 3 digit spur of 90 before they all were used up.
It is actually the through route by signage to Boston. The pull through sign at EB Exit 24 directs motorists to Boston to stay on the Thruway to the Spur. Plus a ground mounted Mass Pike shield is there as well, so it might of well have been signed I-90 that way and let that have been I-990 before that number was snatched near Buffalo.
I read some posts on this blog post and one suggested to use some I-x87 like I-487 or I-687 as a nod to history.

Which should be done anyway, not to free up an I-90 child, but because it's logical and makes sense.

If I-99 gets extended, just renumber NY 400 as I-390 to get the federal funds. Already meets Interstate standards. Problem solved.
If the crowd that wants to turn I-787 into a boulevard gets their way, I-390 might be needed in Albany in order to not surrender the federal funds on current I-787 from I-90 to Troy. Since 90% funding for new interstates is not a thing, there would be no additional money for NY 400 as it's already on the NHS.
