On my recent Yellowstone trip, looking at some maps I picked up I noticed something unusual: two examples where a state had a city and county with the same name, but the former wasn't in the latter. The 2 examples I saw were in Montana, where Choteau isn't in Choteau County, and Idaho where Boise isn't in Boise County (close, but it's in Ada County). I could probably look at an atlas and find more examples, but I thought it'd be more fun to open it up to the members here instead to give other examples they know of.
Here's a few to start off.
I grew up in Columbia County, PA, but Columbia, PA is in Lancaster County.
Fayetteville, PA is in Franklin County not Fayette County.
Chester, PA is in Delaware County though West Chester is in Chester County, PA.
Bradford, PA is in McKean County, PA and not Bradford County.
West Mifflin, PA is in Allegheny County and Mifflinville is in Columbia County and not Mifflin County.
Monroeville, PA is in Allegheny County and Monroeton is in Bradford County and not Monroe County.
Lehighton, PA is in Carbon County and not Lehigh County.
Montgomery, PA is in Lycoming County not Montgomery County.
Neither Sandusky nor Upper Sandusky, Ohio are in Sandusky County, Ohio.
Baltimore, MD is an independent city and is not part of Baltimore County, MD which surrounds it.
Franklin, TN is in Williamson County, TN and not Franklin County, TN.
Franklin, PA is in Venango County, PA and not in Franklin County, PA.
Laramie is not in Laramie County Wyoming, more abstractly Lewiston Idaho is not in nearby Lewis County
Monroe, NY is in Orange County...not Monroe County. In fact, they're in two entirely different parts of the state.
We also have a Lewiston, NY that is not in Lewis County, and we have Kingston, NY that isn't in Kings County. :D
Off the top of my head...
Hernando FL is in Citrus County, not Hernando County.
Dade City FL is in Pasco County, not Dade County.
Port Orange, Orange City, Orange Park, and Orange Lake are all NOT in Orange County FL.
Van Buren, AR (in Crawford, not Van Buren)
Searcy, AR (in White, not Searcy)
Conway, AR (in Faulkner not Conway)
Benton, AR (in Saline not Benton)
But Bentonville is in Benton County
Just off the top of my head for Michigan:
Clinton is in Lenawee County
Mason is in Ingham County
Otsego is in Allegan County
Schoolcraft is in Kalamazoo County
St. Joseph is in Berrien County
I'm pretty certain that for all of these, the counties and the same-named communities each are named from the same source. Of course, this isn't taking into account all the townships which may share a name with a different county, of which there are several.
Richmond, VA is not in Richmond County
Roanoke, VA is not considered a part of the surrounding Roanoke County

Just thought of another example from NY...Allegany, NY is in Cattaraugus County, not nearby Allegany County.
And although it's not a city (well, technically, Allegany, Lewiston, and Monroe aren't, either :D), Allegany State Park is also in Cattaraugus County.

It is. Except that Richmond County, VA isn't anywhere near the city of Richmond, VA...it's well northeast of the city on the Northern Neck, with 4 counties in between.

Marshall University is in Cabell, Wayne, and Kanawha Counties, not Marshall.
Barboursville is also in Cabell County, not Barbour.
Morgantown is in Monongalia County, not Morgan.
Lewisburg is in Greenbrier County, not Lewis.
Point Pleasant is in Mason County, not Pleasants.
Summersville is in Nicholas County, not Summers.

No Nevada examples that I can think of. The only example of a city and county sharing the same names that I am aware of would are Elko (county seat of Elko County) and Carson City (which is a consolidated city-county).
A bit of a diversion, but similar geographic oddities:
* The Carson Valley, does not contain any part of Carson City, but is actually located south of the city in Douglass County.
* Nevada City is the county seat of Nevada County...in California.
furthermore, if you take Nevada at its literal meaning ("snowy", in Spanish), Nevada City is kind of a misnomer. It is in the western Sierra foothills. Yes, it certainly gets snow, but not nearly as much as the mountain towns to the immediate east of it, like for example Soda Springs or Truckee, which are well up in the mountains. If any city deserves the name "Nevada City", it should be Truckee, which is known for its heavy snowfalls: they average 198 inches a year!

Or in Tennessee, you have "Metro Government" and the largest example is that Nashville and Davidson County are pretty much one and the same with the exception of a handful of other incorporated entities in the county.
South Carolina has at least one, too. There is a community of Richland, which is in Oconee County between Seneca and Westminster.
Richland County's county seat is over 100 miles away...Columbia.
New York has quite a few:

Sorry, it doesn't. There are plenty of counties across the U.S. that have no city of the same name. This thread is where a city and county in have the same name in a state but the city is not in the county.

I grew up and currently live in 1-Lincoln, NE and went to college in another-Searcy, AR. Although Searcy isn't in Searcy County, I used to go through Searcy County to get to Searcy. Lincoln not being in Lincoln County in Nebraska can be confusing during severe weather season since one of Lincoln's local TV station's coverage area also includes Lincoln County(whose county seat, North Platte, is 225 miles from Lincoln). When they give a severe thunderstorm or tornado warning for Lincoln County, they have to stress that it does not include the city of Lincoln-presumably for people unfamiliar with the area.

Virginia's independent cities have been mentioned as a general principle. Fairfax City is surrounded by, but independent of, Fairfax County, yet Fairfax County has an enclave within Fairfax City consisting of the courthouse, the jail, and some office buildings. Interesting thing is that there aren't that many situations in Virginia where an independent city has the same name as a county. Fairfax is one, obviously; Roanoke is another previously mentioned. A third is Bedford. Those three are adjacent to the counties with the same name. The City of Franklin is unique among Virginia independent cities in that it is not located anywhere near Franklin County. (For those not familiar, Virginia law distinguishes between independent cities, which are not part of a county, and towns, which are part of the surrounding county.)
Honorable mention can go to New York City, I suppose. While New York County does fall within New York City, it only covers a part of the city (the island of Manhattan and Marble Hill); the rest of the city falls within four other counties (Kings, Queens, Bronx, and Richmond). Technically this doesn't exactly match the query posed in the original post in this thread, but it seems like a unique enough situation to warrant mention. Does any other city within the USA contain FIVE counties within its borders?

Baldwin in western Duval County is not part of the city of Jacksonville either.
However the City of Jacksonville acts as the County Government for the 3 Beach cities and Baldwin. They have representatives on City Council and in fact the former Mayor of Jacksonville , John Delaney, was a resident of Neptune Beach.

Oklahoma City is actually in four–Oklahoma, Cleveland, Canadian, and Pottawatomie. It's the largest city by land area in the US if you discount consolidated city-counties; there are seven larger cities but they're all consolidated with counties.
Kentucky has a buttload of these, too numerous to mention.

Wapello is in Louisa County (Wapello County is a few counties west of Louisa)
