How about the fact that the Deegan doesn't come anywhere close to meeting Thruway design standards.  The cost of turning those gas stations on the side of the road into service areas alone would be astronomical.  I'd rather just bump up the Thruway exit numbers/mileposts.  No reason it has to start at 0.

As I recall, there are sections of 95 that aren't any better.
